Sociedad had two-thirds of the possession and three-quarters of the shots on goal on Friday, but still failed to worry a team who started the day seven places behind them in La Liga.
Sociedad remained in sixth spot but have won just once in their last eight matches. Villarreal rose one place to 12th.
Comesana put Villarreal 1-0 up from a corner in the 17th minute and grabbed a second a minute into the second half when he converted a cross from Alex Baena.
Mikel Merino got a goal back for Sociedad with four minutes remaining but their push for an equaliser opened up spaces at the back and Alexander Sorloth took advantage to add a third for the visitors deep in stoppage time.
"I am very happy with the brace, my first," Comesana said. "But most of all for the victory, we deserved it and we needed it.
"We knew it was a very difficult place to play, but we are on a good run."
