The Spaniards will now face France, who defeated Germany 2-1 in the other semi-final on Friday.
Jenni Hermoso gave Spain a 41st-minute lead when she beat two defenders before scoring in the bottom right corner.
Women's footballer of the year Aitana Bonmati then fired the second on the stroke of half-time in Seville to give the hosts a commanding lead.
Ona Batlle wrapped up matters in the 77th when she poked home after having a first effort blocked.
Qualifying for Spain's first Olympic Games was the first important success for the team since MontserratTome took over in September following the scandal that erupted when former Spanish soccer federation president Luis Rubiales kissed Hermoso without her consent at the World Cup final.
"(I and my staff) took charge in a difficult moment that nobody wanted and we took a step forward," Tome said.
"We are proud of the work we have done. This team deserves to play an Olympic Games after all the prior generations who fought for it and came up short."
France, who are directly entered for the Olympics as hosts, beat Germany for the first time at a major tournament in Lyon to reach the Seville final on Wednesday.
Like Spain, they went two goals up in the closing stages of the first half, from the lively Kadidiatou Diani and Sakina Karchaoui's penalty.
But they then had to sweat it out after Giulia Gwinn revived German hopes with an 82nd-minute penalty, and Jule Brand missed a golden opportunity in stoppage time when she fired over.
"We made too many mistakes in the first half. In the second half we wanted to do what we wanted from the start but didn't score.
"We started too late, the second goal broke our neck," Germany interim coach Horst Hrubesch told broadcasters ARD.
Germany missed the final but still have a chance to qualify for the Olympics, with the remaining European berth decided in their match for third place against the Dutch on Wednesday in Heerenveen.
"It will be an interesting game. We have to play like in the second half today," Hrubesch said.
Meanwhile, England's Lionesses completed a 7-2 rout of Austria in the first of two international friendlies in Spain.
England's 20-year-old debutant Grace Clinton was one of the scorers.
Clinton told ITV: "It's what dreams are made of. I'm very happy. I did picture this moment since I was a child, definitely, but I didn't know it would be with my head!
"I'm just absolutely buzzing."
