Regional carrier REX is understood to be continuing to fly from Melbourne to Merimbula until 12.01am on Friday, August 7.
From then Sydney Airport will be the only point of entry to NSW for people travelling inbound from Victoria, unless they live in border region communities.
A Southern NSW Health District spokesperson said: "REX are flying from Melbourne to Merimbula under strict conditions."
However, the health spokesperson said those flights were not continuing to Moruya.
"REX are not flying the extra leg from Merimbula to Moruya - therefore Melbourne passengers do not have access to Moruya airport," he said.
Australian Community Media is awaiting confirmation from REX, but no flights from Merimbula to Moruya are listed for August 6 on the REX website. However flights are listed for that day from Moruya to Merimbula and flights continue from Sydney.
"All passengers and flight crew follow the COVID Safe plan as put in place by REX airlines," the health spokesperson said.
"All are required to have permits or exemptions.
"All passengers are screened prior to boarding and when they disembark with the isolation requirements re-enforced as detailed in their permit/exemption - people are also swabbed if required.
"They are then required to follow the protocols in place by NSW Health (see below)."
The health spokesperson said only certain passengers were allowed to fly from Melbourne to Merimbula.
"The only travellers on these flights are those who are deemed eligible for a travel permit/exemption," he said.
"REX are flying from Sydney to Moruya. Any passengers from Victoria flying Melbourne to Sydney in the first instance would require a travel exemption/permit and would need to isolate/quarantine in Sydney for the appropriate time before leaving Sydney."
